Most birds do not have a penis, no. They mate simply by pressing their cloacas together in what is known as a ‘cloacal kiss’ – the cloaca is the single opening birds use to excrete, mate and lay eggs, in case you didn’t know. In the relatively few birds which do have a penis, such as ostriches and ducks, it is out of sight inside the cloaca under most circumstances, and only emerges when the bird is about to mate. It is then inserted into the female’s cloaca.
Female birds do indeed have a vagina in their body, yes.
